I noticed when I turned on Y auto scaling my Y axis labels sometimes did not align with the plot. The Y axis labels show up behind the plot or far to the left.

You have to post much, much, information concerning the details of your plot for us to have any idea what your situation is. A picture would help. Can you reproduce the problem using any of our example programs?
